I think it makes sense to store them in a folder. (Poundland does packs of 5, with transparent front and colour back, very useful!), clearly numbered pages so all can refer to same page easily.
And by right, you would have sent 1 bundle to the other side and 1 bundle to the Court, usually no later than 14 days before hearing. So you'd turn up with your bundle, and every other party will have an identical copy.
(PS: if 3 bundles, it's triplicated, not duplicated! Sorry, couldn't resist )

BUT you have succeeded in confusing me. In our case Mrs martinix vs Natwest, we walked into court with the Triplicate bundles. The court took all 3 - we paid and she said "Bye".
The next day we received our bundle, and I assume the others have gone to other party and court. We do not have a court date yet. Just a case number and they have until Feb 19th to reply.
Ok... Unusual, but why not... I would phone the court and say what happened, and say you now understand you should have sent the bundle to the other side yourself, and could they clarify that they have actually sent one copy to the other side?
If they're not sure, play it safe and send another copy direct to defendants' solicitors.

She did say one copy gets served to the defendant, and one the court retains.
Another oops I made is we gave the original docs in to the court as one of the 3 bundles. We got one of the copies, so I have no idea who got the originals.
I did scan the whole lot to a pdf doc so I have backup, but I am thinking for our future claims, it will be 3 copied bundles.

If I'm interpreting what you've written correctly then you have not submitted your bundle. You've submitted your claim forms and particulars of claim etc. to the court - which you have to submit 3 copies of. If you included extra information such as bank statements and the downloadable zip file then it's not usual to do so, but I don't think it's a problem. But this won't be considered as your court bundle - even if you did include it all. The court bundle is something you will probably get asked to send to the court and the bank at a later date - the deadline is always 14 days before the hearing date. You never get asked to issue one before you have a hearing date though.
I think you should get in touch with the court and explain the misunderstanding in the hope that you can retrieve all of your original documents if they've still got them.

I am being so daft I can't find the bundles thread where you have posted that information we should use. My computer crashed sorry to be a pain. Thanks
